Bottom end gets hot

I've been having a problem lately to where I can run the bike for about a half hour to an hour and the bottom end will get so hot to wear it'll shut down and it'll take like 25 minutes to restart and I have changed everything on the bike from carburetor to CDI box,stator and I'm still having the same issue If anybody could help I really appreciate it Thank you
