I used a YZ250 shifter and it fit the same way as yours deadlast. I bent it out further, and then straightened the toe piece. Looks fine and works great. It'll still slightly longer then the original as well.
I have a shifter off of a '00 YZ250 on the warrior. It required bending to get it closer to the foot peg and away from the motor. But the spline was a perfect line up.
The carbs on these things suck. I'd check the simple stuff first, make sure the air box boot didn't separate from the carb.
If that is fine - drop the bowl and clean everything up. Clean up the accelerator pump as well.

You can pull the flywheel without having to worry about the timing chain. But you're going to split the case or is it the stator case?
If you're splitting the main cases you need to pull the top end, in that case you'll be dropping the timing chain down anyways.
Keep the speed up and they go well through the crap.
As far as doing the top end with the motor in the frame, yes you can do it- it'll be very tight though. But it's doable.
The motor is not very hard to pull out completely though.
ATVs use thumb throttles because you turn the bars. Imagine full lock to the right and trying to twist ;)
I have no problem going between the two. I grew up on dirt bikes and got a quad just cause I wanted to try one. No problem transitioning to a thumb throttle. I'll ride my Raptor...
You have one ground at the ignition coil. The other ground is on the motor (direct to the battery). You can check continuity through the frame.
It sounds like the connection for the starter button may not be making contact. It's the red/white wire.
