    It allows the engine to make a few hundred more rpm before engaging. Since the bottom end torque of the 350 leaves alot to be desired it'll allow you to turn the tires in deeper mud before bogging down, or make up for power lost by running a larger set of tires.     All of the dash indicators are "hot", they dont turn on by being grounded negatively like the rest of the electrical system, they turn on by being grounded positively. My guess is that when the system shorted if probably fried something there, too. I'd pull the front plastic and dashpanel off...

    Exhaust leak

    Your missing the exhaust crush gasket. When I replaced my stockpipe with the Supertrapp, I tried to reuse the original one. Ended up blowing out , you need a new gasket with a new exhaust. Yamaha P.N. 3YF-14755-00-00, they call it a silencer gasket. I paid about $10.00 CDN this spring for it...
